How do you apply two animations to one object when exporting from MAX?

You should make each animation a separate animation along a single timeline. Take careful note of the Frame numbers for each animation. Then, using the 3.0.4.10 or later version of Scene Builder (currently this is the Beta download), you can use the Anim Dialog on Tab 1 to give names to each animation. When you publish these will be saved as separate animations.
